Unless you have done alot of customizing, it is recommended that you back everything up, and do a fresh install. But that is only a recommendation.

Installation Help
The installation program has detected a previous installation of Scientific Linux on this system. Would you like to upgrade your system or perform a fresh installation?
If you choose to upgrade your system, make sure that the version of Scientific Linux being upgraded is correct.
To perform a fresh installation, select Install Scientific Linux.
Once you have made your selection, click Next to continue.
